Filling

Our Travertine floors are about 5 years old and (http://maplered.com) we have a lot of holes
appearing where original fill has come out. We are concerned that the
travertine may not have been sealed correctly when put down.  

How do we fix the problem?  On occasion I have added grout to some of the holes, but it does not seem to stay.
